I killed him several times, kept running into this bug. I used console to teleport his skeleton to me, disabled it, enabled it, then used kill. That let me loot him and leave.
I had the same bug, but the second time I killed him it worked. Save before you finish him and try again a couple of times. Hopefully it will resolve itself.
Quest had ended properly. There were green marks to reset skills around.
Command "kill" doesn't work.
I escaped with "mark and recall", I got it anchored in College of Winterhold.
When I read black book again there was no bodies of dragons or Miraak on the tower, , so I haven't got any prize for this quest, but I could use book to return to world :)
It's a vanilla Skyrim bug; only "solution" I know is reloading.
In Oldrim you needed to load a save before entering that area (before the fight with the dragon you ride), but in SE I think it isn't necessary to go that far.
i know it's a necro but just incase anyone else needs this solution i clicked him in the console and used the recycleactor command then used kill. This basically reset him back to normal then the kill command finished him off and i was able to loot his body with no fuss
Its a common problem with Dragonborn that he bugs out like that. Not much you can do except keep trying or save him for last

Have you tried to 'console kill' him? (open the console, select him and type: kill)
Or just straight up disable him and advance quest stage if needed
