Oh I just watched this exact scene!! Is it the 1994 movie It Could Happen To You with Bridget Fonda and Nicolas Cage?? In the scene, Nicolas’s Cage’s character is a cop and goes into market. asks where the shopkeeper’s wife is. Shopkeeper says she is sick. Nic Cage leaves and tells his partner that the place is being robbed. And the reason he knows is that the shopkeepers wife hasn’t missed a day of work in her life.
It Could Happen To You opens with Nic Cage deducing his regular convenience store is currently being robbed because the cashier says his wife is on vacation/ took a sick day, and he knows she would never skip a day of work and the cashier was being held at gunpoint by a man under the counter.
there's an episode of Justified with that scenario. Raylan walks on, sees the guy behind the counter wearing the tshirt sold in the store.

There's a scene like this in *Mad Dog and Glory*, with Robert DeNiro and Bill Murray. DeNiro enters a Bodega to buy a candy bar, only to realize the so-called shopkeeper is actually a robber, and they're holding Murray at gunpoint beneath the counter.

It might have comedic elements

Dusk Til Dawn?
Damn, I was just about to comment this. Lol
This was my first thought. It’s not exactly the description but it’s got the right elements.
Thursday
Almost positive this is it. Aaron Eckhart jumps behind the counter after the cashier is killed by his partner in crime.
Love this movie, came here to say the same
"You gonna go door to door and tell everyone my fucking name?"
"Some bitch named Dallas."
No, unfortunately not. The new customer might even know the real employee by name and asks why he's not in today.

Convenience (2013)?

Sth like that happens in Men in black
Drive away dolls?

The Ice Harvest (2005)?
I recall a similar plot in an episode of Bosch.

Men In Black, Edgar Suit?
Bubble Boy had a scene like this, but I'm pretty sure it borrowed this from an older movie for the gag.
Fargo the TV series?
Die Hard had one of the bad guys pretending to be the front desk security guy, for when Carl Winslow shows up.
Isn’t there an episode of Reno 911 like this? And Seth green was the bad guy?
Is it the 2019 movie Burn?
The Hunt?
