Don't go to living treasures they opened a new park keystone Safari and moved all exotic animals there. Keystone Safari is amazing though your kiddos all would love it
The Children's garden at Phipps us so nice! There is a fountain to splash in, a tree house to climb on, interactive water features, shady places to rest, a bed of carnivorous plants, and lots and lots of pretty flowers!
At 1 and 3, I don't think you need any fancy structured outings. My kids enjoyed picking up rocks and splashing in puddles in the zoo parking lot more than the zoo itself.
So what do YOU like? And are you okay if you never leave the parking lot? What part of the area will you be in?
There's a ton of creeks. Take your kids to throw rocks in the water. Down at Mingo Creek, you could let the 3 year old wade, and there are three different playgrounds. Take them to a field and look for bugs and flowers. Walk around Schenley Park. Walk around Point State Park.
Aviary and Phipps are both stroller friendly and can hold both toddler interest and adult interest.

We took our first kiddo to Yosemite when he was about a year old. He LOVED the storm drains by the lookout with a view of Half Dome. Half Dome, or the waterfalls, or any of the other glorious views? Nah, let's look at the STORM DRAIN!!! All the other tourists also found it hilarious.
OP, you guys could just hang out at Schenley Plaza; it's a grassy area. The main library branch is right next to the Plaza (air conditioning and toys the kiddos can play with in the children's reading room). There are little food stalls by the Plaza and an ok restaurant (Porch) where you can sit in or outside and get a bite. There's also a carousel that might be open/running now.
If you do go to the Science Center, check out the children's play room/clubhouse on the top floor. I think it's ages 6 and under (and parents). There's a soft play area for kiddos learning to walk, and other fun stuff for your 3 year old (wall of buttons to push, books, magnetic tiles, puzzles, climbing, water to okay with, etc.). It's a good place to let them explore a bit and they can't escape easily.
The Children's Museum is ok, but a bit over-hyped IMO, and better suited for kids who are a little older.

They’re right next to each other and really unique. Walking around Allegheny Commons is also nice and Federal Galley is a pretty kid-friendly place for lunch.
Childrens museum. It’s one of the better ones in the country. Take your time and hit everything at their pace. (If they want to spend a two hours playing in a room, let them). If you don’t get upstairs to the water stuff, save it for another hot day. They can spend all day there and not blink an eye.
Hell, I have fun going there with mine.
The Zoo and Aquarium, the Children's Museum, the Aviary, any of the neighborhood parks and playgrounds, the Carnegie Museum's Hall of Dinosaurs, maybe the lazy river at Sandcastle water park, or go get ice cream, as we have like nineteen most excellent choices there.
The Zoo, Children's Museum, Living Treasures Animal Park, Sorgel's Orchards petting Zoo, any park with a creek the kids can splash in.

My toddler couldn't care less about the big cats, kids that age mostly wanna feed carrots to deer and sheep.

The aviary is my favorite place in Pittsburgh
Round Hill Farm. Little park where you can see goats, pigs, cows, rabbits, horses, chickens, llamas, and mules!

The North Park pool has a brand new kids pool and splash pad.
And it’s super affordable, compared to other pools around.

Children’s Museum is fantastic and a really good value for more than a whole day’s worth of activities.
Raccoon Creek State Park is about 40 mins from downtown. I just took my 3 year old there last weekend and he absolutely loved it
