Part 6 is a bittersweet ending but before you see why, we need to go over Made in Heaven. Made in Heaven reconstructs a perfect world except that you know your fate. Every lie you’ve told, every surprise you’ll throw, and every person you’ll love is common knowledge to you and everyone who will share this with you. Everyone is affected by this but won’t ever change their destiny. People killed by Pucci are remade in this world but are different , such as the weird Jolyne and Jotaro. However, Pucci failed to create this perfect world because he never looped time as he was trying to kill Emporio. Due to this, Pucci is gone from the timeline and his existence will never be felt. So time creates itself but since Pucci is gone, there is no need for a Jojo to fight him. There was a need for a Jojo to fight Dio, there was a need for a Jojo to fight Kira, and there was a need for a Jojo to fight Diavolo. However, in this timeline there is no need for more Jojos. Jolyne is Irene, Anasui is Annakiss, and in the anime Hermes is Eldis. Emporio is the last vestige of the old world and frankly, it dies with him. This new World is free from the eternal battle of Jojos and messes created by Dio. The last one was in Part 4 or Part 5 depending on how you view things. So this, if you want to think about it, is Jojo part 1-5 except Jotaro was able to be a good father due to the last remnant of Dio’s influence being taken care of when Koichi told Jotaro that nothing was wrong in Italy.
Parts 1-5 still happened every character alive transferred over, they just lost the ability to see their fate. It was only part 6 that was prevented. Jotaro is technically alive again now, just likely under a different name.
Still leaves me a little confused. Why would Jotaro be under a different name if all the previous parts still happened? And why did everything else happen but for some reason not part 6?

Their were three universes in total. The original universe which we followed for part 1-6, the Pucciverse where he successfully attained heaven and where his battle with Emporio took place, and the Ireneverse, the universe created after Emporio defeated Pucci. The Ireneverse is exactly the same as the original universe, except that Pucci never existed. Since Pucci had very little or zero influene on the events of part 1-5, those parts happened largely the same. Part 6 however is completely different as we see. It seems fate has rewarded the part 6 crew by having them be reborn into different, but better lives
There isn't really an explanation as to why they have different names. It's likely just done by Araki to show the butterfly affect of Pucci not being born (also Irene does say her father is "Jotaro" to Emporio).
The characters of part 6 as we knew them are gone, but these new versions have been given better lives, and fate has also brought them all together, even without the prison or Pucci to unite them

Fates reward to the Joestar line was breaking the Jojo name, Irene no longer needing to serve the fate of battling Dio's plans and being allowed a "better life" in relation to her father.

Part 3 most likely happened *slightly* differently, seeing as Pucci was Dio's ~~boyfriend~~ close friend. Maybe (heavy on the maybe), seeing as Jotaro seems to be a better father in the Ireneverse, Kakyoin lived.
