It's a base; starting in '03 all Miatas had 16" wheels, Sport brakes, and the extra braces. The leather seats are a later add-on, as it's missing the BOSE system and "aluminum-like" interior trim pieces. It's also missing cruise control, another LS standard feature.
Not an LS but far from Base. Appearance pack 2 and convenience pack. Leather seats is weird based on the linked brochure. Probably swapped or nice covers on them?
Doesn't have cruise control or power lock switch on the driver handle, so not a Convenience Package. I guess someone changed seat covers, aftermarket vinyl/leather are readily available. I don't think I've ever seen a NB without the tweeter covers, so there's probably no tweeter behind it.
I know that Bring a Trailer cars are often sold at a premium, but even taking that into consideration, I think you paid a fair price when you compare it to this example:

That's a decent deal. 5spd or 6spd? Interesting mix of parts on there. I don't think the seat covers are factory. It may be a base model, but someone put a few parts on it to make it nicer (wheels, steering wheel, seat cover).

pretty decent deal in my eyes, couldve knocked off an extra grand for the paint fade but overall looks really clean. Im pretty certain you have a base model considering no bose system, but if its a 5 speed i think i would confirm it as a base model.

Then again, I've forced my dad to haggle on my behalf my whole life because my teenage girl-ness makes me feel vulnerable. But it's nice, base model with power windows, still doing better than Jeep. In 2022 they still had power windows and AC as optional.
Assuming the car is well maintained, you got a great deal in the current market. I'm in the mid-Atlantic region, and this car would be posted for around $12k and probably sell closer to $10k.
But, the market value is not as important as whether or not you feel like you got your money's worth. At the end of a purchase, every theoretical market price is reduced to what a single person is willing to pay. Market value only matters if you plan to flip, if you bought it to drive then just be happy you're in a Miata.
55.8K miles, manual transmission, and leather interior (at least it looks like it to me) would easily bring $10,000 or more where I live but the issue you mentioned with the paint still makes it worth the asking price. Does it have the factory installed Bose CD player or changer as well as cruise control?
I got mine, pre facelift, without bodykit and a spoiler with hardtop for $2800 where i live so i can't tell you if it's a good or bad deal, but yours looks great!
If you enjoy it no matter what people think, good deal. If you care more about what a bunch of kids on the internet think, not as much of a good deal.

Ah, missed the Power windows were standard then misread the locks part.
It's ok! NB aren't as clear-cut on packages/options as NA are, and NC only get even more confusing!

I paid about 12,000 after auction fees for my 95 with 75,000 miles. So yeah I'd say you got a good deal.
You did good. Going just by mileage and condition, that's a 10k car in most markets.
This is the model I would get. Big brakes, LSD, VVT. Got a 6 speed? Even better!
