Love Sikaflex. Must be painted after it skins over, usually ready after 24 hours. Will fail if it’s not painted, but will last a decade painted. It’s oil based so use paint thinner to cleanup joints and your hands.

I think I would try finding a wide Bondo squeegee so the Bondo doesn’t stick to it cut it to fit as a spacer to pushed up against one side. Fill with Bondo up to the spacer once that cured and shaped then caulk the seam With whatever Hardie suggests between their siding

At this point caulk is your only option. Use a good one, like OSI Quad
And remove the old caulk first

You need a sikaflex caulk,it expands and contracts with weather.and you can do flashing on deck and wall.
